Kowalczyk completed the course in 28 minutes 12.9 seconds to beat Norway's Kristin Stoermer Steira by 33.2 seconds, with Krista Lahteenmaki of Finland six seconds further behind in third.
The Pole now leads the Tour de Ski standings by over two minutes from Therese Johaug with just one event remaining.
